Bro, there are crossed pads because the electrical network nodes of the copper attached and the pads around him are the same. For example, the pad is GND, and the copper attached is also GND. If the two are closer together, there will be this cross, which is used to connect the same electrical nodes together.

As for the double-layer board pad and the through hole are connected up and down because the upper and lower points are the same electrical network node. The two sides of each through hole or pad connection must be the same node and will not be short-circuited.

You set the distance between the pad and the copper. Dead zone size, etc., will cause some vias to have no crosses. Or your via is not set with a network label, that is, only one via is connected to no one.

1. Whether the PCB copper is fully connected or cross-wired depends on your settings. There is a SHAPE connection attribute setting item in ALLEGRO.

2. Holes can have network attributes. Only those with network attributes will be connected, and those without network attributes will be avoided.
